Is it the cover? Take it off and see. Has it always done this? You can run without the cover, you'll just have people asking if you need a tow. lol If not, something is worn or loose/broken. Finding rattles is a PITA and takes lots of trial and error.

Tie 50 feet of rope to it and threaten to turn it into an anchor (best use for them anyway) , maybe it will stop rattling. Try jamming small strips of foam between the cover and lower portion.

have you made sure it is nothing loose on the motor rattling against the hood.. or maybe one of the hood latching components screws are loose? If the hood seal is fine, you would think it has to be something loose inside.. It could even cause a problem.. parts rattling together will wear over time as you probably know already.. just dont want to see you end up with a bigger problem

red green says duct tape they have all the fancy colors at the dollar store . really though check it with the cover off. then if it is the cover just try the weather striping trick

But seriously, check the cover for loose emblems, or couplings inside. If all else fails, get a bigger hammer.
Also running without the cover cuts down on theft. People think that the motor has problems and will leave it alone. Oh sorry, I forgot it was a Merc, never mind, you don't have that problem any way.

Could very likely be related to the recoil start mechanism. I would bet dollars to donuts it has slop and is vibrating back and forth, especially at low RPM's
